Bin dir, CI build fixes

• Moves all Bash/Python/Perl scripts to ./bin
• Applies fixes to Peddy check from !7 (merged)
• Applies script cleanups from !5 (merged)
• Fixes the CI build
  • Docker image as per tests/Dockerfile
• Introduces stubs for CI testing
